1. Veneer punches make irregular holes in different approximate diameters. Irregular presumably so "plug" doesn't show. One old post somewhere talked of cutting off 2" piece of electrical conduit. Remove metal from inside and/or outside at one end so a knife edge all the way around. Optionally, bash with hammer so oblong or some such. Punch out around a void. Punch plug in matching scrap veneer. Insert the plug in the hole, cover with piece of veneer tape.
2. Cut out piece of matching scrap about same size as void. Working from glue side, press into the void, trimming if needed. If slightly larger, bash together with end of chisel. If slightly smaller, stab a number of times with corner of chisel to expand the patch. Smear a drop of PVA glue over patch and edges, scuff (glue side) with 80 grit to work some sanding dust into the glue and any voids.
3. Fill with putty after gluing to substrate, hide with shellac and tinted powders. See "Great Wood Finishes" by Jeff Jewitt.
4. Epoxy tinted black is also good trick, works very well with voids in cherry.
If you continue to work with burl veneer, the problem will arise again and again. The Schurch video is well worth the money, as are the Keil videos.
