Its the way the veneer comes of the knife as its being sliced. One side is called "compressed" and the other "pulled". As you book match this pulled, compressed, pulled, compressed, effect will always give you the look you are talking about. Some veneers more than others.
About the only way I can see to neutralize this look to some extent is through staining. If you want the full natural look then its just something you have to live with unless you want to go to slip matching. On quarter sawn veneer this is not so noticeable.
