In constructing a honeycomb core which is strongest. 1/4 MDF, 1/2 honeycomb, 1/4 MDF, 1/2 honeycomb, 1/4 MDF or use 3/8 MDF skins in place of the 1/4 inch with a 1/4 center?

If I follow your question correctly, the three middle layers would be the same, the only difference in the two options is that the first has 1/4" MDF skins and the second has 3/8" MDF skins? And you would have the same "frame" for the honeycomb layers in both options? And finally, when you say "strongest" are you interested in stiffness, resistance to point load breakage, or something else? Sorry for all the questions.

Yes Don, you have it right. I am wondering about stiffness between the two options. I guess what I am really wondering is if the the thickness of the outer skins make much of a difference on the stiffness of the torsion box.

This type of question has arisen before without in depth answers. I suspect that most of us can't afford making large torsion boxes just to compare stiffness. the manufacturer almost certainly could answer the question but I expect it prefers to deal with end users purchasing units of honeycomb. Most likely you'll simply have to make one to see if it is satisfactory.
